Based on the original Star Trek canon, I believe it more than reasonable to say that all of the Enterprises would be able to operate at least partially submerged, but I would be very worried about a scale aircraft carrier breaking in two if lifted. I find that the zeppelin part doesn't make much sense (in the comic, not the explanation) as modern zeppelins are filled with helium rather than hydrogen... even "classic" zeppelins were filled with helium if available.
