The HTTPS, VPN, SSH and in general any encrypted connections may be intercepted by the man-in-the-middle pretending to be the server you're trying to connect to, and the Snowden papers show that NSA had done so. The only protection is to have the server's certificate on your computer and check that it does indeed match the certificate presented by the server, or stop connecting if it doesn't match.
